JAG is not used to detect what program you are using to load the client, it is strictly for account security only.
I believe Jagex can, and has always been to detect what client you are using, and it has never been a problem.
It's as safe as it ever was to use SMART!

Smart is a unmodified version of the runescape client so you shouldn't have many problems with detecting smart.

Smart is just a client yes, however its the scripts you use that can be dangerous through getting you banned
