I've been noticing lately that a box will pop up randomly while I run a script and it'll say override plugins, yes or no. If I press yes, the script stops, if I leave it there and don't press anything it stops, and if I press no it doesn't stop the script. Is there a fix to stop this from popping up?

Just press 'no' for now. Then, next time when you start Simba (where you haven't run any scripts), check for updates to SRL then press the 'yes' button. :)

If you are still getting this issue after clicking yes and running updates, try manually updating the plugins from the related official thread.
