Why does the bot logs out when he notice a Player mod ?
and is there a way to turn it off ?

put this in your script:
LogoutOnMod := False;any_one

It's a good idea to leave it though unless your script is really undetectable.. much more likely to be banned if a mod reports you/does whatever they can do.

Most places where you'd meet a mod you should be blending in the crowds anyway. It would suck to log out every time you see a mod at the GE.
