First off, big thanks to all the devs and scripters! :thumbsup:

My question is quite simple how do I get rid off the flashing Java icon(S.M.A.R.T.) is causing it.
It is like this image but then the Java icon:

I know I can disable all taskbar icons from flashing and I know how to but is there away to disable S.M.A.R.T.'s/Java icon from flashing?

As far as I can tell there is no logic behind the random flashing but there might as well be and I'm missing something!

It's a common and slightly annoying problem. If you don't minimize SMART and have other windows above it, often times when the script clicks it brings SMART to the front of all windows, so then people like to minimize it instead. But then when clicks happen it causes these flashes to occur! There is no fix but it's been reported that changing the priority of SMART/Java to above normal, high, relative in task manager stops or reduces this occurrence for some people. Other than that you'll just have to learn to love with it.

Thanks for the reply, but if I minimize it I can't debug my script(s) real time :( while they are running on my second screen.

Using Java 6 usually avoids this. It's a problem with Java 7 where smart constantly gains focus to the canvas.
